The 26-year-old, who is from Saint-Amand-Montrond, France, beat Astana’s Jakob Fuglsang to the line.
Jumbo-Visma’s Wout van Aert placed third 27 seconds after the winner.
Fourth and fifth place went to Alaphilippe’s teammate Zdenek Stybar and Lotto-Soudal’s Tiesj Benoot respectively.
“It’s unbelievable. I was focused all day on the finale,” said Alaphilippe, whose first time it was riding the Strade Bianche.
“I was lucky to never crash nor have a flat tyre.”
