The Rwandan held onto the yellow jersey since his victory on stage four to secure an overall time of 23:52:24.
Germany’s Nikodemus Holler (Bike Aid) came second with France’s Damien Gaudin in third.
“I obviously had a little apprehension at the start because everything can happen on a stage,” said Areruya.
His teammates did a lot of work at his side, he added.
“They went to the end of their strength to help me keep my yellow jersey and I want to thank them for this great victory.”
The final stage, which was contested over 140km from Bikélé, was won by Italian Luca Pacioni (Wilier Triestina-Selle It) in 3:07:26. He was followed by Australian Brenton Jones (Delko Marseille Proven) and Algerian Youcef Reguifui (Sovac-Natura4Ever).
